9b12967d40 Improve gap reporting in TCP connections that never see data.
The previous behavior was to accomodate SYN/FIN/RST-filtered traces by
not reporting missing data (via the content_gap event) for such
connections.  The new behavior always reports gaps for connections that
are established and terminate normally, but sequence numbers indicate
that all data packets of the connection were missed.  The behavior can
be reverted by redef'ing "detect_filtered_trace".

7717a3eb67 BIT-867 - Support GRE tunnel decapsulation.
This includes enhanced GRE headers.  GRE tunnels are treated just like
IP-in-IP tunnels by parsing past the GRE header in between the delivery
and payload IP packets.

9967aea52c Integrate new Broxygen functionality into Sphinx.
Add a "broxygen" domain Sphinx extension w/ directives to allow
on-the-fly documentation to be generated w/ Bro and included in files.

This means all autogenerated reST docs are now done by Bro.  The odd
CMake/Python glue scipts which used to generate some portions are now
gone.  Bro and the Sphinx extension handle checking for outdated docs
themselves.

Parallel builds of `make doc` target should now work (mostly because
I don't think there's any tasks that can be done in parallel anymore).

Overall, this seems to simplify things and make the Broxygen-generated
portions of the documentation visible/traceable from the main Sphinx
source tree.  The one odd thing still is that per-script documentation
is rsync'd in to a shadow copy of the Sphinx source tree within the
build dir.  This is less elegant than using the new broxygen extension
to make per-script docs, but rsync is faster and simpler.  Simpler as in
less code because it seems like, in the best case, I'd need to write a
custom Sphinx Builder to be able to get that to even work.

84a0c2fdac FileAnalysis: file handles now set from events.
Versus from synchronous function calls, which doesn't work well because
the function call can see a script-layer state that doesn't reflect
the state as it will be in terms of the event/network stream.

e0f3713912 FileAnalysis: change file handle -> file id mapping process.
They're now actually directly related via a hash function that will
produce the same results among different instances in a cluster.

637fe69cf9 FileAnalysis: buffer input that can't get unique file handle immediately
A retry happens on every new input and also periodically based on a
timer.  If a file handle is returned at those times, the input is
forwarded for analysis, else it keeps retrying until a timeout
threshold.

4f39470c1b New option exit_only_after_terminate to prevent Bro from exiting.
If set, the main loop won't terminate before somebody calls
terminate().

This should make input framework testing more reliable I'd hope.

9edbf3e53c Add GPRS Tunnelling Protocol (GTPv1) decapsulation.
This currently supports automatic decapsulation of GTP-U packets on
UDP port 2152.

The GTPv1 headers for such tunnels can be inspected by handling the
"gtpv1_g_pdu_packet" event, which has a parameter of type "gtpv1_hdr".

Analyzer and test cases are derived from submissions by Carsten Langer.

Addresses #690.

5f3af9e9eb Add new Tunnel::delay_teredo_confirmation option, default to true.
This option indicates that the Teredo analyzer should wait until
it sees both sides of a connection using a valid Teredo encapsulation
before issuing a protocol_confirmation.  Previous behavior confirmed
on the first instance of a valid encapsulation, which could result
in more false positives (and e.g. bogus entries in known-services.log).

Addresses #890.

e04d629733 Add state management of NetSessions's IP tunnel map.
Entries are checked for inactivity at an interval controlled by
"Tunnel::ip_tunnel_timeout" and discarded if needed.

6f346c8406 Add Teredo analysis option to reduce false positive decapsulation.
The Tunnel::yielding_teredo_decapsulation (on by default) makes it so
the Teredo analyzer doesn't attempt to decapsulate payloads when
there's already a sibling analyzer that thinks it's parsing the right
protocol.  Sometimes, UDP payloads just happen to look like they are
validly Teredo-encapsulated and doing further analysis on the
decapsulated packet can quickly turn into a weird; this change helps
reduce such weirds.

  filters have been called streams for eternity. And I always was too lazy to change it everywhere...
  reactivate network_time check in threading manager. previously this line made all input framework tests fail - it works now. Some of the other recent changes of the threading manager must have fixed that problem.
  fix up the executeraw test - now it works for the first time and does not always fail
  baselines for the autostart removal.
  remove last remnants of autostart, which has been removed for quite a while.
  make input framework source (hopefully) adhere to the usual indentation style. No functional changes.
  fix two memory leaks which occured when one used filters.
  update description to current interface.
  rename a couple of structures and make the names in manager fit the api more.
  fix memory leak in tables and vectors that are read into tables
  fix missing get call for heart beat in benchmark reader.
  fix heart_beat_interval -- initialization in constructor does not work anymore (probably due to change in init ordering?)
  fix memory leak for tables... nearly completely.
  fix a couple more leaks. But - still leaking quite a lot with tables.

2a79fe95ec Another tunneling checkpoint.
- AYIYA works.
  - AYIYA analyzed connections are still labelled wrong in conn.log (logged as syslog)
- Some clean up for left over code.
- Small refactoring to pass packets back from analyzers to core.
- $uid is now optional in conn logs since ip-in-ip tunnel parent's
  won't have an actual connection.

b51dd191d7 Refactor IP-in-IP tunnel support.
UDP tunnel support removed for now, to be re-added in specific
analyzers later, but IP-in-IP is now decapsulated recursively
so nested tunnels can be seen and the inner packets get sent
through the IP fragment reassembler if necessary.

8910cd2dca Adding support to de-capsulate tunnels. Checkpoint.
Re-organizing code. Adding UDP tunnel handlers.
Using policy level redef'able consts to tune behavior. UDP port settings
not working yet.

bd9855a380 Merge of Gregor's conn-size branch.
If 'use_conn_size_analyzer' is true, the event engine tracks number of
packets and raw IP bytes per connection. If report_conn_size_analyzer
is true, these values are included as four new columns into conn.log

I changed conn.bro so that the value of report_conn_size_analyzer
follows that of use_conn_size_analyzer. For the new conn.log, we
probably want to get rid of report_conn_size_analyzer anyway.

782f007b5c Support any type in bif const declaration.
Revamp of const delcaration in bifs:
* Can only declare are const in the bif, but we cannot assign a value
  or attribute to it. One has to do this in a policy file (bro.init)
* Type specification in bif is now mandatory
* Support any type in bifs (previously only bools were supported).

This will also help with automatic documentation generation, since all
const are now defined in the policy layer and thus can be documented
from there. The bif just gives the C++ layer easy access.
