e58b03a43f Add policy script suppressing certificate events
The added disable-certificate-events-known-certs.zeek disables repeated
X509 events in SSL connections, given that the connection terminates at
the same server and used the samt SNI as a previously seen connection
with the same certificate.

For people that see significant amounts of TLS 1.2 traffic, this could
reduce the amount of raised events significantly - especially when a
lot of connections are repeat connections to the same servers.

The practical impact of not raising these events is actually very little
- unless a script directly interacts with the x509 events, everything
works as before - the x509 variables in the connection records are still
being set (from the cache).

279a060fae Deprecate extract-certs-pem.zeek and add log-certs-base64.zeek
Extract-certs-pem writes pem files to a dedicated file; since it does
not really work in cluster-environments it was never super helpful.

This commit deprecates this file and, instead, adds
log-certs-base64.zeek, which adds the base64-encoded certificate (which
is basically equivalent with a PEM) to the log-file. Since, nowadays,
the log-files are deduplicates this should not add a huge overhead.

311e113ff6 Deprecate ICSI SSL notary script.
The ICSI notary is pretty much inactive. Furthermore - this approach
does no longer make much sense at this point of time - performing, e.g.,
signed certificate timestamp validation is much more worthwhile.

64ab1bbd47 Enable OCSP logging by default.
In the past I thought that this is not super interesting. However, it
turns out that this can actually contain a slew of interresting
information - like operating systems querying for the revocation of
software signing certificates, e.g.

So - let's just enable this as a default log for the future.

d0b206fa36 Remove APIs that were explicitly deprecated to be removed in 3.1.
Special handling for bro_{init,done,script_loaded} events: if still
used, they cause Zeek to abort at startup.

ea43c154cf Un-deprecate file rotation functions
- rotate_file
- rotate_file_by_name
- calc_next_rotate

These still have use-cases even though no longer used for our logging
functionality.  E.g. rotate_file_by_name may be used to rotate
pcap dump files.

Also the log_rotate_base_time option was marked deprecated, but still
used in the new logging framework.

5d44735209 Remove deprecated functions/events
This commit removed functions/events that have been deprecated in Bro
2.6. It also removes the detection code that checks if the old
communication framework is used (since all the functions that are
checked were removed).

Addresses parts of GH-243

aebcb1415d GH-234: rename Broxygen to Zeexygen along with roles/directives
* All "Broxygen" usages have been replaced in
  code, documentation, filenames, etc.

* Sphinx roles/directives like ":bro:see" are now ":zeek:see"

* The "--broxygen" command-line option is now "--zeexygen"

e46300a724 Fixing test that would fail without ES/curl support.
It used to special-case an error message produced in the case that ES
isn't available, however with scripts/test-all-policy.bro now
explicitly disabling ES output, that doesn't seem necessary anymore.

f201a9f1a7 Fix portability of printing to files returned by open("/dev/stderr").
The BroFile ctor now wraps /dev/std{in,out,err} string arguments
into the actual FILE* provided by stdio.h because use of the former
directly isn't POSIX compliant and led to subtle differences that
broke unit tests on certain platforms (e.g. OS X redirection of stderr
behavior started differing from Linux).  The BroFile (un)serialization
methods already did this kind of logic, so adding it in the ctor also
should make things more consistent.

Some of the reporter-related unit tests looked like they were missing
output because of this, and the coverage test for bare-mode errors
needed tweaking to branch on whether or not libcurl was available
(since the error output differs when elasticsearch isn't there).

a71ab223c4 Various unit test cleanup.
Updated README and collected coverage-related tests in a common dir.

There are still coverage failures resulting from either the following
scripts not being @load'd in the default bro mode:

base/frameworks/time-machine/notice.bro
base/protocols/http/partial-content.bro
base/protocols/rpc/main.bro

Or the following result in errors when @load'd:

policy/protocols/conn/scan.bro
policy/hot.conn.bro

If these are all scripts-in-progress, can we move them all to live
outside the main scripts/ directory until they're ready?
